You can cut a plug from some body metal and weld it in then smooth it out prior to painting the door . Or go to a good harware store and find a push in plug like you find on a sink that had an extra hole for a soap dispenser or sprayer (they are chrome with a ring of tabs on the back side). They come in different diameters, you might have to bend the tabs a little to get it to fit securely. Knock the chrome off with a wire wheel prime and pint it, then find an "O" ring that fits it so it will have a seal and push it in the hole. This is what I did on one of my past Bugs. It looked good and I didn't have to paint the car.
